When you wake in the morning, you will want to use a vacuum cleaner to hoover up the remaining residue, and your stain, and the smell, should have disappeared.
It is important to keep your dog away from the affected area while the baking soda does its work, as this product is very poisonous to dogs and should not be ingested under any circumstances. You may want to consider keeping your dog in a gated area or a separate room while there is a risk that they could access and eat the baking soda.
